I tried to select just a few menu-items in the Main Menu for the Iphone but then it still shows all menu items.

There I choose "Select from list" and I selected some items and saved everything.

1. Make a brand new Joomla menu for your site called iphonemenu.
2. In that new menu, add only the items that you want to display for iPhone.
3. Now, go to your Module Manager and find a Main Menu module in the "mj_iphone_middle" position. Open that menu module.
4. Where it says Module Parameters - Menu Name, pick the iphonemenu you created in step 1.

Now the iphonemenu will show on the iPhone, instead of the main menu for your site.
