I have added the mobile site to my home screen on the iphone. How do I add the clients logo to the icon on the home screen instead of the joomla mobile logo?
Just replace templates/mobile_iphone/apple-touch-icon.png by your own icon.
In the CSS?
Just replace the file.

We're noticing that our logo gets overwritten with the default icon whenever we update the MobileJoomla version

Yes, currently it's overwritten at upgrade. Will be fixed in next release.
It's been some time since I installed or messed with Mobile Joomla. I've apparently updated the logo in the mobile_pda template to the following location: http://(sitedomain)/templates/ja_purity_ii/images/mylogo-gray.gif - however, I'll be damned if I remember where I did that. It is not in the CSS. How did I configured the mobile_pda to point to this logo? It seems odd to me these kinds of template configurations aren't in the component settings.
If you change mobile_*** template then the best way is to make your own template on its base. In this case MJ updates will not affect your template.
