For ".css" modifications, is it best to modify the existing ".css" files or put a new one in the directory? If the latter, what is the order of precedence? I would want to make sure the mods are read last.

The best way is to make and use a copy of the template (because of MJ will remove and reinstall its templates during upgrade).

Do you mean the ".css" file for each template or the template itself?

I mean template itself, that is you can copy, e.g., mobile_iphone to my_iphone and choose new template in MJ settings.
