Hi everybody, I just installed the component and copied my main-menu to mobile-menu and set all mobile menu modules to use that however when I click on any item I get a 404 error.
Any thoughts on what could be going on?

1. What is URL of your site? And what Joomla version do you have installed?
2. Do you use 3rdparty SEF extension?

The URL is clinicascatedrauno.com.ar, the mobile site is supposed to be set to m.clinicascatedrauno.com.ar
I use sh404sef, joomla 1.5.18
I created a new set of menus for the mobile site and it works when I use the ?device=xhtml string, however I did the subdomain redirect and it doesn't work.

Seems MobileJoomla isn't installed now.
How did you setup subdomain? This is a quote from unpublished MJ User Guide:
Mobile Joomla doesn't creates subdomains (that is it doesn't change DNS or webserver settings), but it allows you to use existing subdomains for mobile site version.
The first step to make mobile subdomain is to setup subdomain as an alias to main domain. We usually recommend to disable Mobile Joomla by unpublishing Mobile Joomla Plugin and then get your site working via both main domain and subdomain (that is subdomain displays identical page). Usually webhosters allow either to make aliases directly (there is special field in main domain settings), or indirectly via possibility to set DocumentRoot directory for subdomain identical to the main domain DocumentRoot (note that in most cases it's done at creating of subdomain and you cannot change it further).
After that you can enable Mobile Joomla and test this subdomain for mobile version.

Yes, I disabled it because it was causing some issues with sh404sef.
I made the subdomain via cpanel adding a subdomain

Try to comment out line (if exists)
var $live_site = '...';

in configuration.php. If it doesn't help, could you send me ftp credentials to the site?

Which plugins are you interested in? Mobile Jooma is -99 and Sh404sef is at 10.
I thought var_live was needed for sh404sef

sh404sef uses $live_site to "merge" www.site.com and site.com. But at the same time it prevent to access Joomla with other subdomains.
