I just have a question. I saw that there is a new version released and wanted to check and ask if this will override changes that I made to the template code?

For example, I changed a lot of code in the mobile_iphone and mobile_smartphone templates (including the index.php, mj_iphone.css, and mj_xhtml.css).

Please let me know if the upgrade is going to override those changes.

Yes, all template files will be overwritten (the only exception is user's css/custom.css file).

I'd recommend you to modify copies of mobile template (e.g. rename templates/mobile_smartphone -> templates/m_smartphone, etc.)
